We need to add alert subscription filters (for the fields from capping module level models) on top of parent module’s existing subscription filters, how can we do this?

Alert subscriptions are not extensible in the way you are describing. It is an interesting feature suggestion but not supported at this time.
The closes you can do is to create your own alert subscription and copy and paste the implementation from the module, adding your own logic for your own filters.
